Steve Fletcher's goal sunk the Glovers, and Thompson admitted he laid into his players in the dressing room.
He said: "A lot has been said in the dressing room, sometimes we have a two-way discussion, but it was all about me telling the players what situation we are in and in some cases where we were letting ourselves down.
"Whatever happened in this game we were deep in a relegation battle, so obviously the defeat doesn't help us."
And despite the Somerset side being stuck on 42 points - just one above Gillingham, who occupy the final drop spot, Thompson claims the clubs supporters still want him in charge.
He added: "People will criticise me for the decisions I've made, and I expect that, but most of the fans are still behind me."
